The only pain point I’ve had with MU so far is that when I add a new blog, I have to manually activate each and every plugin that I need. Well now no longer!
I just found WPMUPluginCommander (among other cool plugins), which lets you specify which plugins you want automatically activated for new blogs. You can also mass [de]activate any plugin across all blogs on your installation.
